Is it possible to prioritize VOIP traffic that goes through an IPSEC-tunnel between two m0n0walls?

All firewall rules are inbound.  So if you traffic shape the LAN, you are also traffic shaping the VPN.  And as upload is usually slower than download, your upload speed will be the limiting factor on the VPN as well.
