changes to file system lost after reboot, how to make permenant?

So I've made some changes to a file /usr/local/captiveportal/index.php, (I added some code to the logout popup, that will automatically log people off if they close the browser without hitting the button), I download it via the hidden exec.php page. and then upload it back to it's original location, plus the modifications. this works. but when I reboot, these changes revert back to original.
Let me be clear. my normal settings via the gui, seem unaffected, and everything runs as normal, but my changes to the monowall programing itself, dont hold....
so the question is, how do I, or is there a way to make these changes permenant.
Do I need to make these changes to a firmware image and upload them.......
If so.....how do I go about doing this?

You have to mount the image, modify it, wrap it back up, and upgrade to that image. workon.sh accomplishes this, you can find info here:

I was figuring this must be what I would have to do. this is exactly what I was needing. a bit more work than I wanted to get into. but worth it. Thanks much for the point in the right direction
